The saga of Zegapain begins with a regular student named Kyo, who is the only member of his High School Swimming Team. Desperate for new members, he tries to get help from a girl named Misaki and enlists her in a promo video in order to start a recruitment drive. However, out of the blue, Misaki promises to do it... under the circumstances that Kyo joins a resistance organization known as Celebrum.
Kyo is ordered to pilot a Special robot used to fight the alien forces of the Gards-orm. However, Kyo's normal world and his new life as a robot pilot all become a blur. Kyo's battles start to feel familiar, and he becomes unsure whether or not the world he's living in is the real one....
