I'll try and down my list to five:
5) Full moon wo sagashite(it started sad then got better still Kaiwaiiso Usagi-chan)
4) Higurashi no naku koro ni-Meakashi-Hen (ninja Shion/Mion you killed everyone without ANY twincest and then YOU died I loved you since crazy Telephone laugh the Popsicle sold me Shiii-chhhaannnn....Karma's a [censored] ain't it)
3) Higurashi no naku koro ni- Tatarigoroshi-hen (Keiichii didn't die...T_T..okay I'm kidding
REAL 3) Gad guard (everyone's situation only improved a bit that one chick didn't get her memory back and one character was lost in space with his creepy Gad sister that one actually pulled a few tears from me)
2)Mahou Shoujo R/Lyrical Nanoha A's (even after almost destroying the world it was still saddening to watch Rein go...give this anime a shot and ignore the "Maho shoujo" thing give it a chance and it might blow you away)
1) Suzumiya Haruhi no Yuutsu (because it ended damn you Kanon 14 episodes because of YOU *accusingly points finger*! Calm down new season...breathing exercises...okay I'm better but still...it ended *sniff*)

Honorable mentions: Elfen Lied(I only truly felt for Nana...and wtaching the kids have thier heads blown off was fun), Cowboy Bepop(Sorry Spike just didn't like THAT much you will however be missed), and Magister Negi Mahou sensei Negima (happy ending sad few prior episodes)

Nods. Cowboy Bebop. I heard that it would happen before I even finish the story. And I couldn't watch but parts of it. I make it a point never to watch/read sad endings in anime/manga. I get hyper just WATCHING anime. Imagine a sad part. :cry:

Oh and X/1999, heck I stopped reading it after SHE died. My favorite character...-sniff- His girlfriend-ish thingie" -that made sense. I swear.

Chrono Crusade Easily!! I Have Never Ever Cried Over Any Programme, Film Or Game But This Was The Closest At Getting Me To By Far!! :cry:

Cowboy Bebop's Was Kinda Sad I Must Agree, That It Was.

Chrno Crusade was touching, I found it rather sad. Daisuke Moriyama is a great mangaka - but his works aren't really for the faint of heart are they?

Absolute Boyfriend the manga made me feel sad as well.

I shed a few tears at the end of Saiyuki 1st season. And Ai No Kusabi (although a gay anime in its own right) was heart-wrenchingly sad. -_-

There are two. Mahoromatic. It wasn't really a sad ending because Ketaro and Mahoro were finally able to be together but I did cry.

AirTV. I cried for a long time at the end of Air when Misuzu died. I knew she would and it was so heart rending when it happened. That was the first time I ever saw an anime of that type. They have since become among my favorites.

For me it was Elfen Lied well actually all the anime itself was sad threw out the series but yeah it was really sad :cry:

I cried so hard when Soubi told Ritsuka he'd die first if forced to kill him! And it ended on cliffhanger! :cry:

OMG I am shocked that someone mentioned this anime before me.

I have seen many of the other anime mentioned before. Elfen Lied, Cowboy Bebop, FMA, NGE, Wolf's Rain.... None of them made me so much as flinch. The last 3 or 4 eps of Saikano made me tear through a box of Kleenex :oops: :oops: :oops:

Other notable sad endings are s-CRY-ed and Blood+

Still, Saikano is the only anime so far that actually made me cry :oops:

Chrono Crusade's ending made me cry really hard. It was really sad-I can't read the last book in the series (#8, right?), because it makes me cry every time.

Well I lied. Just finished the Fate/Stay Night visual novel and it made me cry too. :cry: :cry: :cry: I'm such a wuss :oops:
