Yep, it means 'thank you'. :) It's a very polite way of saying it though. Just like with 'happy birthday', 'gozaimasu' is optional, and it adds politeness.
Oh, and it's spelled 'konnichi wa'.

So i would write it as ございます お誕生日おめでとう if i want to be polite?
Saying it as gozaimasu O-tanjoubi omedetou
or does the 'gozamasu' part stay in the back?

Yes, 'gozaimasu' always comes last.

Yeah, it's weird, isn't it? There's kanji for pretty much all your standard Japanese, like "anata" too. I rarely ever see the kanji used... sometimes I see "doko" written 何処 in song lyrics. Other than that, the hiragana is primarily used.
