Mustang also killed two other people. It was Winry's parents during the Ishbal war and there had been suspicions that the two Rockbell medical doctors might have had associations with the Ishbal people who were injured during the battles (in which the healed in turn took the lives of military personnel). But, it was an order.

This was episode 15 when Ed and Al were trying to get Marco out of the city and Scar was after him.

Roy is also a soldier, and a soldier follows orders with no question or expressing concerns. If he refused that order, he wouldn't be a Colonel rank that we know him as now. It's one of the prices people pay when in the military. You're no longer a person, but a soldier, and you will always be one until you are deemed complete of your duties or retire.

Poor guy, though...these things should bother him during the night.

I thought the same bad thoughts as Winry, but then you have to realize that war and military pressure is enough to drive you to the end of the line.

Besides...he looked out for Winry. That makes up for it.
