It is hard to understand so let me give you a brief run down..I had to study myself to find out lol. Basicaly the main character rebuilds the world..aka genesis and that green goo that you see at the end of the movie is the start of first life besides asuka and the main character. So in other words he only leaves asuka and himself alive..well sort of anyways as I said the green goo is a first form of life so he destroys the world making it a new by so means as genesis.

So It's like something from the bible.
But What's the point of making everyone exploding into orange juice.

The rebirth of the world so to speak, that juice is
humans and the like just starting out. The world has been obliterated to start a new world.

Well, that orange juice ( cool

) is LCL, and the soul of each single man is made of that fluid. (in the XXth episodes Ritsuko says that the LCL after the 400% connection between 01 and Shinji is just like the water of the primordial Earth).
Lilith, mother of the human kind, long time ago generated all the A.T. Fields that contain the human souls with his S^2 element. In The End Of Evangelion, she reverse the effect of her S^2, deleting all the human being. But Shinji didn't want this and leave the Lilith body (when the 01 get out from the Angel's eye), so the Third Impact ends in a different way from the one expected by the Seele.
Why Lilith has to gather all the souls? 'Cause the Gaf Hall (I think this should be the right translation: sorry, I saw Eva only in Italian) is empty. The Gaf Hall is the place where (according to the ancient jewish mytology) the souls wait for their birth. When the souls are all "used", and the Hall is empty, Lilith has the duty to fill it up again, in the way we can see in "The End Of...".
The ones who lives one are Shinji, 'cos he's the new God, and Asuka, 'cos Shinji love (and hate at the same time) her.

Don't mean to steal your thunder Deacon because that is a pretty effective summary but you have one error, although not a large one. The actual room is The Chamber of Guf (Hall of Souls). Any how I have a synopsis on this movie coming out pretty soon If I only find the time to type it, so I will be posting a link to it in the near future. Hope to get some feed back on it and see what everyone thinks.

You're right, KingVegeta, but I told you: I saw Eva only in my language, and I'm Italian. In Italian I heard "Sala del Gaf" and I try to translate it in English. "Chamber" or "Room" can be translated with the same word, for me

, and "Gaf" is simply the way we write what you write "Guf". Yeah, I'm working on a synopsis of "The End OF..." too, but it's sooooo long...too much, maybe. Good work!
