Here's a run down of the evil characters.

Marik: Wanted the God cards to rule. Did redeem himself later.
Dartz: Harvesting souls for the great beast.
The big 5: Wanted to take over the bodies of the regulars.
Yami Bakura: Wants the millienium items. Enjoys sending victems to the shadow realm.

The questionable characters:
Pegasus: Did want the millienium items, but wanted to bring back his late wife.
Seto Kaiba: Was a jerk in the begining, but now seems set on proving his superiority.
Noah: Wanted revenge but learn the errors of his ways.
