The mafia certainly exists in anime, but Im not sure if there is an anime based on them. Get Backers has a little bit of Mafia stuff- in the first episode, a dirty cop sells info to the yakuza and then threatens to kill a little girl. Then in the third episode one, they save a woman from the yakuza to reunite her with her parents.
In Rurouni Kenshin, the Yakuza shows up occasionally but they dont have guns or anything, so I dont think thats what you mean.

You want mafia? Check out Gungrave! tThen whole dstory is about a mafia family called Millenion and two friends who join it for there own reasons, but then everything gets all corrupted inside the family. It's really interesting. You should check it out.

Organized crime syndicates in anime are around. They're just not very prominent (with the possible exception of <i>Gungrave</i>). Most of the time, syndicates are only occasional appearances.
<i>Cowboy Bebop</i> has a chinese syndicate that plays a significant role in Spike's story.

Gungrave is great.
Crying Freeman deals with Chinese crime syndicates.
Kaze no Yojimbo deals with Japanese crime syndicates. It is a 13 episode series devoid of magic, mecha, or critters with tentacles. It is mystery with a capital M. There is some gang violence and death but without gratuitous blood and gore and a brief bit of nudity but that's it. Great looking anime with a mystery plot that reveals itself one thin layer at a time. It is very good.
And in no way is anime all swords and medieval stuff. There is science fiction, fantasy, horror, mystery, action, romance, drama, comedy ... something for every taste

Thanks AoD. Hadn't got that far with GetBackers yet. Thought it was going to be too "fluffy" at first but it's turing out to be pretty good.

If you're interested in manga too, check out some Korean ones. Korean manga (or manhwa) tends to have a good portion if its stories containing your mafias, gangs, whatever. All I know is that the ones I've read are a bit darker than the typical shojo-y Japanese ones. You can expect to find some good ones about gangs, drug rings, etc. that aren't all action or gore (thought that does make it better sometimes... hmmm...)-- They have some really good stories to them as well!
