In the country of Gazth-Sonika, a Civil War rages. There exists a mysterious and dealdly mercenary that goes by the name of Madlax, who hunts down her bounty with almost invincible and supernatural skill. In another country lives a girl named Margaret Burton, who lives a peaceful life. And then they meet.

As fate would have it, the two appear to have a mysterious connection despite their different lifestyles. The clues to their past lies with a mysterious book that is also being hunted down by the mysterious organization of Anfan. Madlax and Margaret follow their destiny to seek out the truth of their pasts. No matter how harsh the truth may be...

Madlax focuses on the adventures of Madlax, a beautiful assassin making her living during a civil war in the country of Gazth-Sonicka; and Margaret, a rich student living an easy life in the country of Nafrece. Although their lives might seem completely unrelated to each other, both come together in order to find the truth surrounding the mysterious origins of the war in Gazth-Sonicka, with their only clue being a book called Secondary written in a language that no one can understand. This same book is coveted by the organization, Enfan, who will do anything to have it.
