You can now duel online using official konami software. CD-roms were included with the feb issue of Shonen Jump but you can download from this link:

Despite the Japanese, the software does have English support.

Warning: it is a 400meg download. Also the will need to update as well after installation. Not recomended for dial up users or impatient people.
