hmmm ninja anime... i think you got all the main ones :/
Sumomomo momomo has some ninja but it mostly refers to martial arts, and even though it is a comedy is has action scenes
Gintama has ninja as well but it mostly focuses on samurai...i'd actually should add that it takes place in the fuutre...but is in the past? it's Bakamatsu era Japan, and was originaly written to focus on the Shinsengumi... but it developed into a futuristic anime 0.o... though it's not completely futuristic...there's alot of anime refrences, cultural references, (they do an episode based of of one of jack chan's movies, they have the female lead dress up in the same suit as Bruce lee, t.v show parodies, etc) it' s also a comedy though, but has plenty of action, and multiple story arcs which generally don't even connect
Bakumatsu Kikansetsu Irohanihoheto soley focuses on the supernatural and samurai, but goes through the Bakamatsu era of Japan and apparent reason's behind things.... a great show ^_^
